Separate time, action location and destination
に in 九時に marks a specific time. で in 図書室で勉強します marks the place where studying happens. Their roles differ even when both translate as “at”.
へ in 学校へ来てください indicates the destination. Coming to school and choosing a room inside the school are different pieces of information.
Find the updated instruction
雨ですから gives the reason, “because it is raining”. 図書室で勉強します gives the current study plan. Follow the latest correction if an earlier place has changed.
九時（くじ）, nine o’clock, differs from 九時半（くじはん）, half past nine. If the time is unclear, ask 何時ですか.
Confirm each detail
Repeat 九時ですね to check the time or 図書室ですね to check the room. 九時に図書室ですね briefly confirms both.
A known action can be omitted in this short confirmation. For a complete sentence, say 九時に図書室で勉強します. 図書室 here is a library room inside the school.
